After the first movie, Mewtwo takes the clones to live in hiding on Mount Quena in Johto. Giovanni tracks them down and attacks with Team Rocket, including agent Domino, who infiltrates in disguise. Ash, Misty and Brock, passing through the area, end up in the middle of the operation. Giovanni captures most of the clones, and Mewtwo gives itself up to protect them, falling under the machines' control. Ash carries the weakened Mewtwo to the mountain's sacred spring, whose water heals it. Restored, Mewtwo frees the clones, defeats Giovanni and wipes everyone's memories to keep the refuge secret before leaving.
